A website built with a fixed with 1000 pixel design is suddenly going to look pretty silly on a new ipad. Of course if you design around large resolutions you will marginalize those with standard displays.

It will work exactly like it does on the iPhone—if you specify 1000 pixels, it will be 1000 pixels wide on the non-retina iPads, and 2000 pixels on the new iPad.
